Black marks on Popcorn Ceiling

There was a small leak from the ceiling. Contractor came fixed it I painted over it and the black marks still showing. I painted over it many times I sprayed oil based primer now I used ceiling paint it's not going away. It's popcorn ceiling what should I do?

That is mould my friend, the leak likely from a water pipe or extreme condensation has been leaking in your ceiling and providing a breeding ground for bacteria, if you were to cut away some drywall on the ceiling depending on how long the moisture has been there will have mould all behind it, which if exposed for a prolonged period of time can cause negative health effects, my suggestion is to find out if there is still a leak and check out what is behind that drywall

As Jeremy above stated, that is mold. It was not removed when the repair was done.
The affected drywall will need to be removed, and while you're at it, it will be good to inspect the cause of the leak before closing it back up.
