This had been a recurring problem for every 12 - 18 months.
The area would turn slightly yellow and then the colour would slowly
increase in its intensity to dark brown (it would look like water stains)
I had sanded the area and I had used DAP paste to cover the hole but the problem had resurfaced.
I had pressed the area with my thumb and the drywall had peeled off.
What should I do?

You have a leak. It could be through the tile on the inside of the shower on the wall. Or under the threshold of the shower itself.
Open the hole up to about 8" wide by 5" high. Let it dry for three days. Then run the shower for about ten minutes. Stand inside and use the shower so water sprays against the door and walls as it always does.
Then with a dry finger and a flashlight see where the water is coming from .
leak..either from door bottom, seam where door meets shower wall or its coming in from joint of pan to shower liner..a leak simply and slow if it takes a long time..re-silicone everything should be good and make sure the splash guard on door bottom not infantile water out
