No the GC shouldn't charge you. The GC should only charge you to install the windows.
I am a North York GC and I would only charge you labour to install the windows and any other cost that might arise for the installation. Going price is around $20-$25 a sqft to install windows min 10sqft.
Now if your GC has given you a supply and install contract and is asking you to pay for the windows and it reflects off the contract price.... what he is doing makes sense.

No , absolutely not. GC must only charge you to install it. If however the window leaks or fogs up or some how fails it is your responsibility and or cost to fix it under
any warranty you may have from the manufacture. This does depend on what may be in a contract you have with your GC as well.
