Replace Existing Flat Roof

I have 21' x 55' of flat roof area need to be completely replaced, having 2 sky lights and 4 vents to be replaced as well. One 21' of eaves trough and 30' of down spout.
Location: Scarborough - Toronto
Which would be most economical and more value for the Buck roofing material to be used and what gurantee to expect?

As for the flat roof, you'd be looking at approx. $10500. 00 which includes the vents. Skylights start at 2500 installed and for the eaves your looking about 1000.00.
The roof is warrantied for 5 years.
