You shouldn't have to replace a supply line unless you are relocating the toilet.
"Handymen" and contractors are not insured for neither plumbing nor electrical services. Your contractor should always bring in their licenced plumber to do the required plumbing necessary on any job.

Are you just talking about a braided flexible supply line? If so, that is a very easy replacement, you could do it yourself, and you don't need a licensed plumber to do it, just unscrew both ends, buy a new one (11$ tops), thread the the supply side with teflon tape, screw it in tight, and screw in the other side - the plastic side, to the toilet. Save yourself $500!
